To use them on Enigma1 boxes, simply open the bouquets in DreamboxEdit and then change to Type 2 Settings. This will create the files required for your box and you can then FTP them.
As for mixed up channels, it's probably because DreamboxEdit removed the place holder channels. Check your settings. You need to enable 'Allow Duplicate Entires In (User) Bouquets'. You'll find this in the advanced tab of the options page. If you already opened them without this set and saved them then you'll need to download the zip again from here
